This is the scenario. I have had the drums replaced twice already in a span of 3 months. Yet the thunking or grinding noise keeps coming back. It is concentrated on the right side. I had the brake shoes on the right cleaned and the drums changed again. The thunking/grinding goes away for awhile but always comes back. It seems it is more noticible when I brake often.
Any ideas?

You say you changed the drums.
Have you thourghly inspected the shoes for any cracks, is the hardware tight and in good condition.
I have seen people put shoes together and not have everything tightly in place, and the piece of hardware that wasnt in place, ( usually the adjustment portion) would rattle upon stopping

Everything is tight and the shoeswere inspected and my mechanic sanded them to make sure they were smooth. Maybe I should just install new shoes.

Sounds to me youre got a an issue with youre wheel cyl's. I just did a rear brake shoe on my friends 00 cavalier, With a cheapo set of brake shoes and drums & wheel cyl's. Everything works well.

Seriously? How would the wheel cylinder cause the rear right brakes to make thunking grinding noises?
