Got the new motor in my car. Runs great. My only issue is, if I decelerate then push in the clutch, the car stalls. But if I gas it before pushing in the clutch, it won't, it'll just go down to idle. Any ideas on what's wrong?

I had a similar problem when I covered a vacuum port on my intake manifold that wasn't covered before. I disconnected my battery and reconnected after 10 minutes and it seemed to fix the problem. I'm not a guru of engine management systems, but I figured it couldn't hurt.
Which vaccum port?

what car is this? a jbody or the car in your sig?
if its a boosted j, i would check your tune. does it have a light weight flywheel? If the tune is off it will drop down too low once the clutch goes in and stalls. So the idle needs to be bumped up and what not.
My car did that when my vss wend bad in my 2000 z24. Replaced the VSS and it was perfect.
On the inside my car looks like a fighter jet.
Its not for the car in my sig. Its my 95 cavalier
I couldn't seem to find the plug for the sensor on the trans for my speedometer. Would not having this plugged in cause the problem?
