I'm curious as to why this started in the first place, but for some reason my fan will absolutely not start until my car shuts off. If I'm sitting in traffic the car heats up 1-3 notches on the water temp gauge but no fan whatsoever. Once I turn the car off, the fan turns on hardcore. I haven't changed any of the fan settings in HPTuners and I compared it with my stock file. Does this sound normal? Anyone have suggestions or questions that I can answer?

Double check that the fan tables make sense in HPT. With the VCM scanner, go to VCM controls. Turn the fan on via the controls while the engine is running. Does it come on? If not, it must be in the control\ relay circuit.

Well the fan coming on when your turn the car off can be normal. Gm started doing that in 02 (actually the settings were always there, but not used). When you say 1-3 notches what exactly do you mean?

Log a file with the coolant sensor and compare to calibration value for your fan turn on. You can easily see higher temps with the engine off (no coolant flow) vs idling (some coolant flow).
They actually implemented the fan run-on in the early 90's with electronic controls, and in the mid 80's with delay timer relays - but not all cars/models.

I had issues in the 95 tuning related to fans.
I resolved them by setting my turn on value lower than my turn off values, and low fan values below high fan values.
I dont know how hpt works, but i do know if the pcm doesn't understand the values it freaks out and does nothing.
