I have been looking at a lot of posts about exhaust setups and have chosen what seems to be a pretty popular combo. I have a few questions regarding it though.
Setup:
Pacesetter Header
MagnaFlow High Flow Cat
Cherry Bomb
Dynomax Super Turbo
1. Would it be best to install the header before I take it to a shop for the rest?
2. What length Cherry Bomb and Super Turbo should I get? I heard the longer the better.
3. What diameter should I go with. I am planning on going with a Super Charger ( 90% on S/C 10% on Turbo, not sure ).
4. Any suggestions on the setup?
I would get them to install the header when they do the exhaust because they will have to weld up the downpipe that comes with the pacesetter header but if your not 100% sure your going with a s/c I wouldn't spend the money, as a header will be of no use if you go with a turbo.
Pretty sure I am going to supercharge opposed to going with a turbo as it is just a daily driver and not really going for any goals, just a general upgrade.

1. I would probably just do what Matt said and get it all done at once.
2. I wouldn't get either of those. I would just get a straight through design muffler and I would not get a cherrybomb, as the louvered internals restrict flow regardless of the direction they face. I would just get a perforated core resonator. The longer the resonator the more it will reduce sound.
3. I'd say for the supercharger 2.5" exhaust is plenty. The mp45 is a dinky little supercharger, you do not need a very large exhaust system for the motor to breathe well. If you go turbo and have similar horsepower goals (as the mp45) 2.5" will still be fine. I wouldn't worry about 3" exhaust until you start approaching 300whp. If you had the turbo and were under 300whp, the 3" exhaust definitely wouldn't hurt, but you could get away with 2.5". The 3" might just spool up a little quicker and allow you a few extra hp.
4. If you want a nice clean, deep exhaust note with little to no rasp this would be my suggestion. A high flow catalytic converter, a perforated core resonator, and a straight through muffler. The setup you described would probably be fine and relatively quiet but I don't think it would flow very well due to two 180° bends with in the muffler and the louvered core in the cherrybomb glasspack.
I would put the header in yourself and just use the clamp that pacesetter supplies. That way you can save some money on the install.

After reading a little more I think I have decided on this.
Pacesetter header -> 2.5" high flo cat -> 28" overall thursh glasspack -> 18.5" overall super turbo
I am sort of mirroring BuiltNBoosted's setup
Is there any particular reason you want the "super turbo" muffler?
It seemed to be one of the more popular choices
It's flow (i.e. cfm) leaves a little something to be desired. It is going to be your biggest exhaust restriction. I would reconsider. Popular isn't always best. Being emo is popular too...
