i just bought a pioneer amp GM7200 to run 1 12" in my wifes car. It is not working properly, but i want to know for sure. WIth the gain all the way up, i get hardly any sound from it. I have tried 3 different subs all the same thing. I even hooked my preouts to it and the same thing. I have checked the ground and power wires, everything is okay. I juts want to know if there is anything I am missing before I exchange it back at best buy.

make sure the crossover on the amp isn't set to high pass or HPF. The high pass filter only alows frequences down to a certain freq, which may be higher than what your sub can play. Also, check the head unit to make sure you plugged it into the correct set of pre-outs. if the HU has a sub set of pre-outs, use those rather than the front or rear pre-outs.
Some HU's have built in HPFs that could be cause your problem too.
on the cd player in the wife's car it has sub preout and those are plugged in correctly, when I tired my cd player it also has a subpreout and they are also plugged in correctly.

so i hooked my ipod to the amp with the 1/8" to rca connector and the worked fine....any other ideas

sounds like a HU problem bud. You can get a line booster for like $60, if the HU isnt putting out enough power. Make sure the RCA's arent frayed (if they werent when you installed them, they should be good, but some cars have small metal plates in seemingly stupid areas that can strip wires like nothing... and fingers too >.<... like my camry did right by the base of the seatbelt) Other than that, not much I can say other than play around with the HU. You've already ruled out the amp from being the problem.
i took the cd player out and put it in my car and hooked everything up but the f/r speakers just the sub with the preout, and the sub would play but only when it was at 58 for volume was it loud....the cd player only goes up to 62 for the volume. In the wifes car when it is at 40 it is really loud for the f/r speakers but nothing for the sub.

don't mean to sound stupid, but did you make sure your treble/bass are set to 0. also check to make sure your sub volume on the HU is in the middle of it's range. Have you checked the gain on the amp and the wiring of your sub? If you are trying to bridge the sub, make certain you have the speaker wires in the correct ports on teh amp. check the wiring inside the sub box too.
set all the cross over / eq functions on your deck and sub to 0 or flat. it is possible that your front and rear speakers are playing frequencies that is making it sound like your amp/sub isnt working.
rule out the obvious. you already hooked up another source to your amp when you used your ipod. hook up another amp to your sub and see if that drives the thing. if it does, then you either hae a signal problem from your HU to your amp or you are just getting canceling frequencies.
double check to make sure your amp is not going into thermal or not getting enough power.
a proper crossover or eq will allow you to tune the system and eleminate the canceling frequencies.
Injection is nice but id rather be BLOWN!
