My sub started acting up about a week ago and now it's just being stupid.
I checked all my connections (except where the sub ground is connected... to the wheel well)
Everything looks good. Fuses both on the amp and on the power wire to the battery are good.
I get in yesterday, and turn on just the stereo and it's working great. Sub is working and the 2 back 6x9's hooked to the amp are working. I sit on the porch with my roommate and listen to music for about a half hour.. no problems. So.. I decide to drive to a friends house. The second I turned on the car, the amp kicked out and only my front door speakers which are hooked directly to the head unit work.
ARGH!
This morning, I get in to go to work.. turn the car on and the amp is working fine again. It works for about 10 minutes and then I switched a radio station and the sub kicked out again. I dont get it.

Are you using a line output converter (loc) ?
No.. im not. My roommate looked at my stuff last night and my positive connection on my battery was REALLY loose so he figured that was the problem and we tightened it and still no go. It worked fine this morning all the way to work... but its like.. when it gets really hot outside.. it tends to cut out.. and its been hot lately

check for corrosion where your grounds atttach at the wheel well. check your remote wire. is your sub connected to a seperate rca output on your HU, if not its prolly the preamp out. since your running a pioneer HU id assume its a grounding problem with the RCA outs, it seems to be a common pioneer problem

And yea.. I need to get the junk out of the trunk so I can lift up the cover to the wheel well and check that out. Sub is connected to the amp which is connected to the HU via RCA.

The first thing that comes to mind is to check all of your ground wires.
Amp to body, body to engine, and body to battery.
Good chance something Isn't right somewhere along there.
what I used to have an '84 bronco my amp would cut out once in a while, turned out that the ground strap
from body to chassis was breaking apart, but I don't think J's have these because they are unibody
also make sure that your power wire fuse is tight, before I switched to a circuit breaker I had this issue once in a while on my J,
the fuse was coming loose in the holder. Is it a blade style fuse, glass, or one of those wafer things?
Yea.. I checked my ground wires last night and everything seems good. It appears that when the amp gets hot.. it is just shutting itself off. It worked all the way to work this morning.. but yesterday when I was messing with it... in my driveway, it worked for about 15 minutes and then shut off. It's been really hot here.. but as far as I can tell, its just the amp on the fritz... like I need to get a new one. Ugh.

yeah it does sound like your amp is on the way out.
what are you thinking about replacing it with?
I have no idea what to replace it with. It is a 4 channel 400 watt amp and I havent found any others like it that arent bloody expensive. This one probably only cost around $200 when I bought it.
