OK, I'm running a 16G turbo, and am using the EBay manifold that everyone has been giving good reviews. My problem is that the turbo WILL NOT fit on the vehicle. The aluminum compressor housing keeps hitting the "water box" on the back of the motor. By water box, I mean the piece where the tube runs into from the water pump. Do I need to fabricate a spacer, or am I doing something wrong??? I appreciate any helpful hints that anyone could provide.

Well, I'll give you the old Polish addage we like to use at work... "Bigger hammer, more grease..."
Which way are you facing the compressor housing, to the passenger or driver side? I don't have a 3rd gen engine bay immediately available to look in and remind myself where everything goes, but does it fit better if you turn the turbo completely around? And have you unbolted the compressor housing and tried to clock it to get it to fit better?

Yeah, youll have to rotate the turbo upside down and put it back right side up when you get it back there by the manifold.. My GT30 was a biiaatch to put back there, didnt have to clock it, we just had to turn it up side down so the compressor inlet was facing down, then we turned it right side up once we got it back there.. Just play with it more, youll get it..

If it is close like the Hahn set up they machined the housing to clear.
Take a look at the left side of the pic.
OK, I have unbolted the housing and re-clocked it and everything, still no dice. As far as the turbo mounting goes, can you really turn it around backwards??? (Exhaust outlet on drivers side) I tried it and it seems to fit, but the turbo is like less than an inch away from the firewall. Has anyone ever ran their setup like this before, and if so, what did you do about heat???
I'm kind of leery about machining or grinding the compressor housing to get the turbo to fit, but if it is the only option, I guess that it will have to do. How much would be considered "safe" enough that I can grind off???
Again, I really appreciate everyone's help and look forward to anymore helpful suggestions.

my exhaust housing is on my drivers side. My flange is directly in the middle too

your compressor should go to the drivers side, then nothing will hit the water pump. just make sure you clock the oil drain straight down.

The flange for my turbo is sitting more towards the driver's side. I can rotate the turbo around and it will fit, but it seems like the exhaust sits too close to the fuel and heater core lines.
