I've recently bought a set of 06 subaru STI rims for my j, I've been told they would fit (which they did when I put them on) but I test drove it with them and as I hit the breaks they would knock on my studs, would changing studs fix this problem?

what do you mean they would know on the studs? like the rim would spin? if thats the case you need to tighten the lug nuts.. and subaru might use a different seat for their lug nuts.
06 Sti had 5x114.3 bolt pattern. If they fit on your car without modification, then they are 04 Sti wheels.
Subarus also run a smaller hub bore than the jbody so chances are your wheels aren't seated properly on the hub (assuming you didn't have the hub centers bored out on the wheels)
