Have you tried raising your bump stumps along the bumper that the hood sits against when closed? If not it might make a little difference. Though I thought that was a common issue with the ecotecs and intakes. I dunno if motor mounts (if you don't already have em) would help, itll reduce the motor movement obviously but it also might help that speed/rpm problem its causing if it can't hit that part of the hood due to the intake hitting the hood.

most people have to cut the scoop outlet on the hood to clear...
I had your issue with my stock hood, but I cut away the rubber like you mentioned and now it sits pretty fine. You have an SS hood so I'm not sure what to tell ya.
Maybe go to PepBoys and an elbow from of of those Spectre intake kits that you piece together yourself.
i ended up cutting the aluminum piece and the rubber piece and it fits ok now,,
